Government Agency Flags of South Africa
Although a common practice in some countries, such as the United States, South African governmental Agencies don´t seem to have many of their own distinctive flags. I'm not sure why, but those that have been located are shown below:

Agency Flags of the South African Government
|National Intelligence Agency 1994
The National Intelligence Agency (NIA) was the previous name of the intelligence agency of the South African government. Currently it is the "Domestic Branch" of the State Security Agency (SSA)." It is responsible for domestic and counter-intelligence within the Republic of South Africa.
This blue NIS flag, no longer in use, featured in its hoist a plume of three blue peacock feathers mounted above a base of "two blue wolf hooks addorsed."
|State Security Agency 2009
The current State Security Agency is the department of the South African government with overall responsibility for civilian intelligence operations. It was created in 2009 to incorporate the formerly-separate National Intelligence Agency, South African Secret Service, South African National Academy of Intelligence, National Communications Center and COMSEC (South Africa).
This flag is questionable, basically incorporating the SSA logo on a white field.
|South African Revenue Service 2011
The South African Revenue Service (SARS) is the tax-collecting agency (revenue service) of South African. It was established by the Tax Administration Act of 2011 to collect revenue as required by the South African tax laws. They collect and administer all national taxes, duties and levies, and advise the Minister of Finance on all revenue matters.
The flag design incorporates a traditional tricolor design using a blue-white-green horiizonal arrangement with the white stripe broaden. This allows the insertion of the SA text (for South Africa) in blue followed by RS (Revenue Service) in green. The two letter groups are united by an orange ring.
